Background

My background is unusually broad, including significant depth in such disparate fields as mathematics, microbiology, and software engineering, in addition to biophysics.

Current research includes developing and maintaining the Tool for Identifying Mobility in Macromolecular Ensembles (TIMME), a statistical system for analyzing collections of snapshot configurations of macromolecules.

Other research projects include benchmarking Framework Rigidity Optimized Dynamics Algorithm (FRODA), and studying time constants for protein conformational transitions.

A representative conformation from an NMR ensemble of Adenylate Kinase (ADK; PDBID: 1P4S). Coloring is by TIMME inferred comoving cluster, with the largest cluster in blue and shown as a solid surface.

TIMME analysis of polystyrene spheres. This figure shows an overlay of 46 snapshots of microscopic polystyrene spheres between two glass slides and imaged by confocal microscopy. Coloring is by the cutoff where a site breaks apart from the largest cluster of comoving spheres, ranging from blue (0 microns) to red (0.5 microns). Spheres are shown at approximately 1/4 of their actual size. Data provided by Gao Yongxiang and Maria Kilfoil.
